The Americans also saw the return of Derrick Rose, who had sat out an exhibition victory two nights earlier over the Dominican Republic.
Rose scored six points while passing out four assists in 13 minutes at Madison Square Garden.
A final US 12-man lineup must be settled by next Friday when the Americans try to defend their global crown at the Basketball World Cup in Spain starting Aug 30 against Finland.
A win there would clinch a berth at the 2016 Rio de Janeiro Olympics.
Puerto Rico stayed level with the Americans at 24-24 through the first quarter, but a 16-4 US run in the second half put the hosts in front to stay.
